McFarlane Lake in the city's south end, and Whitson Lake in Val Caron have tested positive for blue-green algae.
The local health unit says the pea soup-like toxins can irritate skin, and cause vomiting or diarrhea.
If a person ingests a high level of the toxins, the health unit says liver and nervous system damage could result.
It advises people to avoid the lakes as long as blue-green algae blooms are visible.
