The duo scored a combined 324.42 to land on the podium behind winners Zhang Jiaqi and Zhang Minjie of China (366.12) and silver medallists of Kim Mi Hwa and Kim Kwang Hui of North Korea (328.98).
It's the second medal of the World Cup for McKay, who took silver with mixed synchro partner Vincent Riendeau on Tuesday.
"We're really happy, it was our personal best and I think we did a good job of enjoying ourselves while we dove well," McKay, 18, said. "It was my first World Cup, our first World Cup together, so I think it was a very good experience."
By finishing in the top six, Benfeito and McKay qualified for next season's FINA Diving World Series, the elite tour in the sport.
"The fact that we enjoyed ourselves, which makes our performance even better, we finally showed what we're capable of doing," Benfeito, 29, said. "The score that we did was what we're looking for, and I think it's just the beginning of what we can do."
