Holiday Beach has reopened after being closed since July 9. But officials have posted a notice warning people not to swim there.
Cedar Island and Seacliff Beaches remain subject to the same warning for the second week in a row.
E.Coli levels in the water at Colchester Beach reached 1,000 coliform units per 100 millilitres in a July 23 sample, according to the health unit's website.
Levels at Holiday Beach dropped from 1,000 on July 16 to 462 on July 23.
Samples at Seacliff and Cedar Island had counts of 618 and 282 respectively.
